Next generation sequencing based transcriptome analysis allows genome wide monitoring of gene expression. Most prominent analysis types are focusing on transcript levels, splicing events or allelic imbalance. Due to the dynamic nature of the transcriptome, the experimental setup plays a critical role. The level of transcriptome complexity for a given species determines the number of samples that can be pooled in one experimental run (lane).
